Flowey creates a sense of panic with the frantic theme music and how overpowered he feels at first, before you turn the tables on him. But Giygas creates a sense of shock and unease because there is nothing else in the game like him. Even the strongest enemies before him are still goofy or tame by comparison. Even the way he dies, where he designates into static, still makes him feel foreign and alien. They really captured the idea of banishing some grand evil. I've yet to encounter another boss they really does it like him.
