Final Fantasy 7 did this actually. For the first 5h or so of the game, Shinra seems to be the big bad along with their president. But then Sephiroth shows up, kills him offscreen, and soon after you get the flashback of him and cloud which shows him to be a much much bigger threat. We all know Sephiroth to be a legendary villain, but if you were getting into FF7 for the first time back then, it'd be a pretty big twist I feel.

I actually quite dislike this one because often I can't help but to think the director/writer has some unresolved family issues. And even when I don't think that's the case, it's still a pretty cheap way to make people invested in, as family issues is a pretty common aspect of life, so it's not much different than the rape plot.
