My impression was that the Angel 24 store was on the lobby of the Schale building. This is supported by Sora's ministory.
However, based on the map layouts of the building in-game, the double glass door that lead into the building are on the "Office" level. What looks to be the main Schale office from the background art is also here.
On the living quarters, there is an elevator shaft, which means it's at a higher floor. The "convenience store" is here.

We know for certain that the main office where Sensei stays at is somewhere halfway up the building. The CG of the gas explosion leaves no room for doubts. Does this mean that the Lesson mode layouts are non-canon? Or maybe the living quarters ARE on the ground floor? And if so, where is the entrance to the building?

It's more the fact that for obvious reasons those alts are released later. There are some cases of powercreep, but mostly it's just that if an alt of a popular day 1 character is released, of course the kit will be more modern and probably more focused than early design. That said, aside from a couple early examples, most alts are vastly different from the originals in their abilities and role, for example, base Yuuka and Track Yuuka are two amazing tanks who fulfill significantly different roles. What you're being off-put by are probably summer alts for the most part and it's understandable. Summer Hoshino might look a goofy, but i bet Battle Hoshino would be to your liking, same deal with new yar Aru and dress Aru and so on.
