To me, the later acts are underappreciated when it comes to sneaking.
Act 3 sure has the problem of way too many long cutscenes at the end, and a horrible shooting section (why the fuck does this control worse than the shooting section at the end of MGS1). Tailing that guy however was one of the most pure-stealth sections of the whole game and something unique to the series.
Act 4 becomes boss battles at the end. But sneaking through Shadow Moses adds new challenges, as the robotic enemies can't be manipulated like human soldiers, and the areas are wide with multiple ways to go through them.
Act 4 is short, but the sneaking sections are solid. Metal Gear. With aggressive enemies patrolling the areas and lots of verticality.
