The MC always mentions "The" mark, ie, the one on the hand, but the way things are being mentioned, it seems like all the flesh tatoos/engravings are not a part of that, and probably how Safia took a hint on the Nomad identity. So what are those?

The codex entry says that the mark connects all the lines on the body to a single point. So it's like some kind of magical anchor. As for the Great Fire, it's hard to say because we don't know who the gardener/man in the garden is, or if he's even real. Something is very wrong with the version of events that Fabien presents to us. I wonder if Fabien is the mysterious vampire hunter. Here's the thing. There's a special cross that this hunter leaves at the site of his killings. That cross is just laying next to Fabien's body with a smashed in skull. He oftens compare this game to the newer Deus Ex titles, but here's one thing that nuDX had over the original, gorgeous designs and aesthetic. The game was great to look at, and not just because DX had ugly graphics even for a game at the time and HR came 15 years later, it had great art direction.
This game is plagued with modernist aesthetics that make everything dull and uninspired, which is a significant downgrade from the neo-gothic of VtMB

I don't know why they've done this.
VTMB 1 was an RPG. Paradox have the license and even the specific name because they're expecting old fans to be an initial source of interest.
Then Chinese Room approach them for this opportunity and decide to make... some kind of action game with less RPG mechanics than God of War.
