That's not how it works at all. It doesn't know if Kassandra or Alexios's DNA is on the Spear of Eden because both of them used it at one point and canonically Kassandra killed Deimos after he killed Myrinne so his blood would likely still be on it somewhere. Since you as the user of the Animus are just wearing a skin on top of an avatar to help sync memories cleanly it basically fakes it until it makes it. We also know Alexios is canonically Deimos which means you never had a choice to begin with and the stuff presented for the choice never happened since canonically it synced to Kassandra.
Eivor is canonically female and the Animus outright tells you this because the canon option is to "Let the Animus decide" which never presents Havi as an option outside of the Isu fever dreams when Eivor is tripping balls or in a Memory Corridor. The choice to be either male or female is not canonical and never happened, and even if you want to argue it does it's the same skin situation as in Odyssey and Brotherhood's multiplayer.
