When you look at it from a non-meta perspective and just want to keep the little girl as safe and innocent as possible, it can make sense to not have Clem shoot Lee. Basically prioritizing her wellbeing as an actual human and not a killer, even if we know that's what the world is now (and she eventually becomes one anyway).
At least that's how my mom explained it when I played the game with her years ago and let her make the decisions. I personally don't agree, but from that perspective it can make sense.
