The amount of ki expenditure to battle someone of equal level would just put Naruto at a disadvantage. This is battle shounen, and we're told multiple times that ki is key to victory. The Naruto that goes around in Part 2 is someone who basically made up this super strong brotherly bond with Sasuke that never existed from the reader's POV. At least the anime makes up some filler where they interact a little bit, but Kishimoto never wrote a single chapter dedicated to their friendship blossoming in any way that wasn't "he's stronger than me, I must train hard", which is even less than what Toriyama wrote for Piccolo or Vegeta in Dragon Ball

I recently decided to watch through the entirety of the part 1 anime, filler and all, to see how it held up. The post-Sasuke Retrieval filler arc with her, Naruto, Shino, and Ino was actually pretty interesting. It gave her some development and made it seem like, to someone who doesn't know better, she'd actually continue to be an important player in the story. The filler arcs were all very hit-or-miss and some of them were definitely made worse with Naruto's involvement, but some of them actually gave the side characters shit to do and helped flesh out their relationships more in a way that the main plotline lacked.

Chakra and elemental transformations are just mimicking the elements. It doesn't actually confer the exact properties of the element in question because it's still just based on chakra interacton. Earth Style is nullified by Lightning because of how the chakra interacts. Earth draws in Lightning while Water diffuses it across its area. Think of the interactions of the elements more in the vein of Taoist elemental interaction.
