The original Chaotix was a one time thing, all of them were characters that had their own motivations before meeting each other. In the Sonic Jam guidebook, Mighty and Ray are listed together while Espio, Vector and Charmy are described as friends and they kept the Chaotix name into Heroes

But they weren't relevant to her appearances in the classic games. Amy in general wasn't a relevant character at all during the later years of classic, she only appeared in games that needed to fill a roster like the racing games or fighters. After the manga died less than two years in publication she became pretty irrelevant. Your idea of wanting Amy to be relevant to Sonic's character change in the classic times is revisionist. She only became relevant to Sonic himself in the modern games. She wasn't in 3D Blast she wasn't in Jam and she was only added to X-Treme late into development as a replacement to Tiara. She literally only appeared in roster games, like how Blaze is used nowadays
