It's obvious that the actions we take should affect Kris's life. Kris wouldn't have gotten closer to Susie if we didn't lead Kris to the closet in Chapter 1. We didn't mind-control Kris into liking Susie (or Susie into liking Kris for that matter), that's just one of the outcomes of the effect that we've had on Kris's life. People change when they interact with each other, that is an unavoidable fact of life. And having played a Toby Fox game and knowing how he feels about games, he earnestly believes that just as you can affect a game, the game can affect you. Our relationship with Kris is not one-sided, no matter how unequal it might feel.
The weird thing isn't that Kris's feelings about Ralsei would change after these Chapters, it's that this line of code is in the game at all, even if it's unimplemented.
Hasn't doing the Weird Route affected Kris's relationships with Noelle and Susie? Obviously it has. But someone who's not actually engaging with the story and just wanting to consult the Objective Relationship Value Beverage Chart could say "Why didn't it get updated in the code?"

Susie asks what Kris and Noelle were talking about
The scene completely freezes with a reddish tint while we make a selection from four empty options
Susie then continues talking as if nothing happened, because no time had actually passed
Kris then tells her not to talk about it anymore

My best interpretation is that YOU clamped down hard on Kris in that moment to prevent them from saying anything about what happened with Noelle. Kris got the message loud and clear and told Susie to stop talking about it because they're now afraid of what YOU might do to her if she gets in the way of whatever we're doing with Noelle.
Something like this was already implied to happen during Snowgrave, where you/Kris complete ignore Ralsei prompting you to peek in on what Susie's doing with Noelle. This is just being presented much more dramatically and jarringly.
It's also possible that it represents Kris freezing up when Susie asks the question, and there's no options because they feel panicked and trapped and don't know what to do. This lines up a bit more with Kris panicking and blacking out (represented by the screen turning red) if you choose to "Think of Noelle" later in the Chapter, and that they tell Susie on their own to stop asking about it.
Either way, neither YOU or Kris want Susie sticking her nose in the Weird Route shit.
