Adam states she acted alone. In her bond story in Nikke she states Adam gave her free will after she broke free from MS. She's actually just a jealous woman trying to kill her competition. The "chosen one" line is because she is Eve and this is project Eve. They are sent to earth so that Eve can get to the point where she makes a decision on Adam (fusion or not.) Mother sphere heavily implies this. She literally is the chosen one.

It would make no sense if the monsters in the nest fought you because they are directly controlled by Adam and at that point he does not want to harm you.

She actually leaves all the essential NPCs alive, other than Man, AND kills an Alpha Natiba for you. If you do side quests you find out a lot of the random NPCs around town are total shitheads. Raven literally cleans the streets of criminals for you.
