I think in that route it would pull the heart strings a lot harder. now you dont just feel bad for clover but instead of getting that "vindication" as he kills, it just gives you a new agony as reader. even if martlet goes zenith and manages to stop clover its not a "happy" ending. and if soulless clover kills martlet then learns the truth he's left soulless unable to feel the true pain of what he's done. possibly just a weight bearing down on him. what if martlet stopped him and stole the soul back, but its too late, clovers body is dead so even if it moves she cant put the soul back

I am still a big fan of "clover lives and we deal with the consequences" stories not intending to kickstart that argument or anything but that would be a good way to handle it. still very emotional but without needing the 3 to suddenly become super idiots to make it work alternative could be clover living with them for a day before deciding that he can't put this on them and then sneaking out. may be tough to fit in timewise but it feels like the gut punch is still strong there.
