There is a world of difference between characters doing something we think is bad and having the characters downright think it's bad too.
That's the big issue: the 40k universe is fucked up and we, outside of it, can see it and don't need to be told it's fucked up, we see it as it is.
But needing the main guy to also think this way, that's self-inserting yourself into the setting, and not just as some rare soul in a terrible world, but as a figure of absolute authority.
