They had a fair agreement that Rare got the full rights to Banjo-Kazooie, Blast Corps, and Killer Instinct (which never even got released in Japan) while Nintendo kept any rights to the Donkey Kong and Star Fox characters Rare had any co-ownership in prior to the buyout.
Nintendo doesn't hate Rare
It's made very clear in Bananza, how Miyamoto loves Cranky Kong, Diddy Kong's prominence, Imamura (yeah I know he left) being a Krystal fan, etc
Nintendo's own museum proudly displays Rare games Nintendo published
