Ilia was the village girl that inhabited the wasteland Link has to abandon for his adventure. Midna was the traveling companion that accompanied him on his journey so she's the obvious upgrade. After the conclusion of the journey and Link's development and maturation of course he can't go back to the small-village girl. Link's journey is never about just returning home it's always about getting away from the isolation that defines his life at the start of the game.
