I want to try to avoid too much overlap between the powers they have but I can picture hatred style healing being wolverine style regeneration but imperfect it acts automatically but it's end result is never quite the same as how the injuried body part used to be.
You could end up with a different skin tone or maybe your regrow hand has six fingers now the more someone relies on this the more alien they look and of course this hurts like hell.

While delusion could heal like a classic RPG cleric being perfect and instantaneous but the healing is temporary the injuries will return unless the healing is reapplied.
Delusion could also be used to stitch organ replacements.

As for perfecting the human form that might fall into greed.

That's probably the best way to go about it. Too much overlap lessens the appeal of the separate goddesses, but slight overlap increases their differences by comparison. Like having a power that makes you faster physically vs a power that makes you see a few seconds into the future. Both have similar impact in a fight but how they work and what they mean out of combat are completely different. If Delusion and Hatred both have healing magic, would it make sense for Greed to have material healing to complete the trifecta? That is to say, prosthetics and so on? The classic cyberpunk trope of an obsessive need to improve by replacing your body with a superior artificial version feels extremely greedy.

The more I think about healing, the more sense it makes. All of the three hypothetical healing magics are false and corrupt- Hatred is mutative and dangerous, Greed is surgical and commercial, and Delusion is temporary and unsustainable. You could hammer in the themes by having the pantheon's followers have superior healing magic that's slower and harder to use but permanent and healthy. Maybe for lore, the goddesses could brag about how specific powers are better than the pantheon's version, or how the pantheon's is an inferior mimicry?

Cyoas are specifically built to be cyoas, you can't really translate them into other mediums. As it will always be lacking in some ways due to resource constraints. Your not going to build a fucking billion dollar mmo rpg to represent all the choices and mechanics.

I am not arguing from the point of representability as in that case video games would be closer. But in either case you will cut corners and limit scope due to resources and the nature of the medium. I am just saying its far easier to make a novel based on a cyoa than a video game. Plus I think its far easier to make an interesting novel from a cyoa than trying to make a fun video game based on it, cyoas simply lack the gameplay needed for a full fledged game while they do have enough lore to build a story. If your making a video game you will both need the story of a novel combined with the mechanics of a video game. Unless as I said before you go for the bare minimum of a video game and declare interactive cyoas as video games.

You could always take after old myths, like how the Greeks believed there were multiple generations of deities killing each other before their current pantheon, or how the Aztecs had their mighty sun god that still needed constant sacrifices to fight off the sky demons thing going on. I think the biggest question to ask yourself is- what relationship does the pantheon have to the goddess? Were they weaker and usurped her? Or were they stronger and punished her? Maybe they're diminished from how they used to be, or somehow distracted, having forgotten the goddess with the chaotic invasion. They could be her siblings, an entirely separate thing, etc. There's a lot of directions you could take things.

Another factor is what role you want them to play in the CYOA. An active enemy to overcome? Background details to fight later on? Just there, unless the player is a retard or takes some attention grabbing drawbacks? I remember the chaotic invasion you mentioned. The Chinese believed that their heavenly bureaucracy was what kept the yellow river from flooding and killing everyone. Maybe the pantheon's structure was what kept them at bay until recently? There could be some infighting to explain a decline- a god of war, or light, or what have you, deciding their strategy is best or trying to wrestle control away from other gods before their decadence/weakness/insufficiency-of-choice breaks open the floodgates, as it were. It's a fascinating concept and I'm curious to see where it goes.

You could throw something like dionysus to spice things up, he was the god of nature and had entire cults of groupies, maenads, driven to madness to such an extent that his worship was banned outside of certain holidays. I agree, every time I have instant healing on the tabletop, it always has serious drawbacks. Rarely immediate ones though.

Those all sync up well. I notice there's a recurring theme of disorder among the goddesses' powers. You could lean into opposing that by giving the pantheon a more rigid but saner structure, or maybe even an outright ruler? Maybe a council to oppose? Then of course, isekai'd retards that are functionally demigods in their own right. You could go so far as to have them be considered saints of the pantheon's religion, or have some part of the pantheon's religion oppose them for some reason. I imagine some priests and paladins getting frustrated with some god-chosen japanese salaryman that's trying to gather a harem instead of doing his job, especially if he was blessed by a different god than the one they follow. That kind of thing could be neat to look into.

A being separates from chaos and gains self awareness it creates others to have company and they build the world carving order into existence painfully taking chunks of chaos each one taking charge of stewarding different aspects of the cosmos.

Not only you can reach that level with less talent (the option in the cyoa is talent, basically, and it looks like the system is capped at god rank anyway, so emperor or king and training more to reach god is a better choice in the long run) but also Rudeus doesn't fight using God rank magic, he usually caps at king magic at max. His spells are actually saint ranked most of the time and he simply uses more mana
God magic is something of a true nuke that probably kills the user and needs a long ass time to cast. Is not useful for battle.

The rest is alright if you want to copy him but not only are things you could learn but also things that are not very good for the amount of points.

Anyway. Remove any of those things that don't make much in a fight like advanced summoning and holy and add any combat eye plus the foresight eye. Curse, absorption or curse eye would guarantee the win as you are better combat rudeus.

This is all accessible in male form.

Then, female form is basically my super saiyan transformation. Fey Blood lets me boost my magic and the cap on my physical abilities. Magic can fulfil the requirement for the vast majority of abilities, far more than other energies. There is no practical reason to ever pick other energies. They don't even make the abilities that require them stronger if you already fulfil the requirement with magic because using those points to gain a higher power tier has a far greater impact.

The races have a similar problem to a slightly lesser extent. Points worth wise, bioandroid is by far the best. Power tier wise, shadow dragon and magin are the best. All other races are objectively lesser when you take into account the fact that lowering power tier nets you points, which can be spent to gain the abilities of lesser races and still end up having greater points than if you bought the lesser races in the first place.
