Pretty sure since MGS4, the story was pushing that Big Boss was either misunderstood or being manipulated by the Patriots/Cipher. He is also a merc so he isnt exactly a hero regardless of what is shown in game.

I disagree. It's a nice setup and semi-twist. It also makes sense Otacon inherits his dad's mannerisms a bit. Being similar highlights the difference of their moral compasses, and if you were around when V came out there were a lot of people who still wanted to believe Huey wasn't a rat because they just liked him for being like Hal.
