Well it's not gonna take place in Morrowind, Cyrodil or Skyrim again.

You could handwave it by saying that Dragonborn never sided with either side beyond brokering a temporary truce. If TES protagonist canonically did all quests and other content then they would be weird mentally ill psycho schizos, imo.
