I think his dialogue with captured Gordon, Alyx and Eli in his office shows this extent the best, I can't recall the exact wording without looking it up again but a lot of what he says sounds like he does keep a lot of cards in his own hand to play, at one point exclaiming that he now has all the pieces he wants to make all sorts of bargains with the Combine.
So to me it would seem like he does have quite a bit of autonomy. If nothing else because the Combine can't be bothered to concern themselves with all the trivial concerns of humans and that's exactly what he's for.

Going by the game the rebels are actually a clone army of the same 6 people.

This doesn't make sense because you know that you can simply take off the helmet and then the whole style will disappear.
Haydee's helmet was designed in such a way that the hinge on her neck was visible underneath.
There was a recent thread about Haydee on /vg/ where one of the anons suggested that if Haydee's head isn't a helmet but a solid Android head, and her lower body is a biological object, then it must have been a woman or a clone whose head was sawed off and replaced with a robot head.
This added a uniqueness to the character and the game's universe.
Then they screwed it all up in the second game by simply putting a human face there – how boring.
