Here's a quick rundown:
Eden is a mini-ark on the surface where people betrayed by the Ark end up, if they're strong enough to pass Dorothy's tests.
Dorothy was a legendary Nikke who was betrayed by the Ark too and wants to see it fucked up
The one guy there, Johan, was the great commander before you but he got mad at the Ark and fucked off there
An evil Nikke (Heretic) corrupted by the Raptures, Nihilister, attacked Eden but you were there at this time and helped fuck her up so now she's weakened and basically a prisoner
Dorothy has got into the Ark when fighting Nihilister and now plots her evil plots in the shadows
Obviously a shit ton of stuff has happened involving the MC and his squad in 40 chapters, but Eden was just a few chapters earlier in the story.

I can't wait to kill red shoes with my own hands.

It still remains to be seen what happens in the event and which queen will rule. On the hanging plot thread side we have DEEP, Central Goverment, Sixo, Hansel&Gretel so probably more focused on the Ark and politics for a while now since the focus for the last year and then some has heavily been away from the Ark. On the antagonist side I think it's whoever H&G are working with since they are the one pair we haven't seen at all in modern day yet and they're clearly working with someone.

I expect the big event that shapes things will be the Third Surface Reclamation war. It's already been hinted multiple times and is a natural progression from all the small scale squad stuff we've been doing.
