I feel story gives a big chunk, maybe like 5k. You'll want to do it, to unlock stuff through interknot level and all the resources to level up agents. Shiyu Defense was a big part of it, I think it gives 8 x 300 for getting S rank in all of them but you will need minimum lv55 and properly geared characters. There is the endless tower that gives a good amount too for the first 15 levels, but it's (near) endgame stuff, you'll need a level 55ish DPS with proper gear and some proper subrolls. Weekly Hollow Zero gives stuff.
I skip everything in story. It takes less than a day to power through everything. It's easier to mash through skip on a controller.

When you can plan all of your routes so you end up with 3-5 Gears and their full set of Resoniums, you jut become hyper powerful.

But when you can't plan your routes, every single piece of Resonium suddenly becomes precious, and gears suitable for your Resoniums even more so. It really does spike the difficulty of the game.

You don't need to max out the crit dmg buff, the same way you don't need to max out Trigger crit rate cap. It's something nice to have, but you shouldn't get into your mind that you must min-max a character to make them work. If Fufu gives out 40% crit dmg instead of 50%, that's still very good.
If you want the weapon, sure pull ahead. But you don't NEED it, it's not a must have where I call Fufu gimped without it.
