There were two kind of loops. The first loop was the main loop and probably involved multiple different Chrysos Heirs becoming titans which is why you have Gnaeus, Calypso and others being the previous titans. At a certain point after millions of loops Lygmus announced to Cyrene and Phainon that the experiment was a success and the purpose was actually a deep learning for the black tide (Irontomb), not whatever Era Nova they were promised and now it's over. Then they decided to fuck him up and use the power of Remembrance that Cyrene discovered earlier to create a different loop. This is the main loop that Phainon was "trapped" in and it has the same people that we know being Chrysos Heirs and becoming titans. It was not originally intended by Lygmus but it's just as well because it also served as a way to turn Phainon into a vessel for Irontomb.

It's just the way hoyo writers their stories. Characters show up for one patch and get gigashilled before fading into irrelevance. Thus they have to sideline the MC to make the characters more appealing for people to roll. I wish this wasn't the case though.
