Well, yeah, he's not writing him as the freaking villain so of course he will have sympathetic qualities, as any protagonist would, even when they're a Tony Soprano or Walter White type. But if Fujimoto was really that cheap, Denji could be given way more "sympathy points" by acting "pure" and "heroic" which he rarely if ever does, instead he is driven by much baser motivations, which other characters usually react to with disgust and disappointment.
The audience is pretty much always given a hint about how they should react to it too. He's not exactly getting pats on the back for acting scummy.
