I don’t know if the anime makes this any clearer but Tomoya never had a good enough reason to really hate his dad, and only once Tomoya found himself in a similar position with himself as a father and taking care of Ushio by himself did he realize how much his father sacrificed to raise him. I think this is a pretty common situation. And a lot of people look in on a dynamic like that and can't understand why there is so much animosity.

I can understand Tomoya's dad. His wife died, but he had no time to be depressed because he wanted to raise his son. From Naoyuki's perspective he lost his wife when young and was left alone to raise his only child. Aside from his mom who was all the way in Aomori, he didn't have the emotional support to keep him grounded like Tomoya had with Sanae, Akio and Yoshino. The childhood that Tomoya had was apparently fine because back then because he was still doing his best to raise him, but years of 9-5 jobs, barely any free time and nobody to lean on took a toll on him and over time his efforts started to wane.
Then he got into a fight with Tomoya over something stupid as is common with parents and in the moment he pushed him onto a wall which hurt Tomoya's shoulder. He regretted his actions deeply and started to treat him nicely ever since then.
