I think where it really all went wrong is when Mr. Wing Dingerson took a slip into the "erase from every timeline and universe forever retroactively so hard just mentioning your name makes things break" machine and left Alphys as the royal scientist. If Gaster stuck around he probably could have just clipped everybody out of the barrier easy peasy.
