Hard to judge, EoSD was my first 2hu game many, many years ago, and Flan was my first Extra clear that took me about a month of grinding but I didn't really have any of the skills I later developed. On a repeated playthrough few years later it was much easier due to still having some of the memories from previous runs and some better skills.
I don't remember how long it took me to beat Alice but I remember she was a massive pain, even her stage was difficult to go through unscathed even thou I had acquired some skills from other games.
I'd say it's better to start with Flan, I think even without prior knowledge she is the easier one.
