I've always thought that the non-linear storytelling was poorly executed and a poor attempt to manipulate the player to connect with the characters and their motives. With that said, I really doubt moving everything around in chronological order would fix anything narratively. The story wasn't written that way, so certain scenes will feel very out of place if not presented as a flashback.

This is a good idea imo, my main problem with the game was the pacing. I didn't like playing as Elie for 10 hours then switching to Abby and having to start from the beginning again. Although it seems like this mode also puts the flashbacks in chronological order as well, which means the beginning of the game is just 2 hours of cutscenes. A sweet spot for me would be to have the ellie/abby sections played chronologically with the flashbacks in the same order.

He was already not a 'good' guy. Tlou2 just gave a face to the doctor that Joel definitely kills at the end of Tlou.

They behave like assholes, all but guaranteeing Joel will die and letting him know Ellie will die too, and if you don't shoot the doctor he will stab you on his own. They also give you no objective/third party indication in game that they will actually manage to create a vaccine, just that they believe they will.

That makes the whole "see the other side" of part 2 feel more disconnected that it's intended. A lot of people never actually get to feel something for those people we meet in Abby's part because they lessened the wrong Joel did in part 1, making his death feel unearned. They also make Abby behave like an asshole even to her friends, so again a lot of people don't emphasize with her and get mad that you can't even chose to kill her.

The way the game was structured was deliberate because they wanted the player to feel a certain emotion while playing it. This feels like they listened to people complaining about the shitty structure and actually capitualiated and gave the complainers what they wanted.

Also Lev's story is less about gender and more about the role in a society. I know of at least one right-wing YT grifter who admitted that it was done quite tastefully

The only retarded, as you called it, decision was to take Ellie under anaesthesia without letting her speak with Joel and if they did, we probably wouldn't have had the drama that made that part so memorable and thought-provoking. Everything else makes sense (like not letting Joel know they're going ahead with the surgery because they correctly suspected he'd try to stop them).

That teenage drama is meant to show that life in Jackson is close to what it was pre-outbreak. There are a number of reasons for it, including showing what Ellie was (willingly) parting with in her quest for revenge, as well as providing contrast to other societies, showing that people can behave decently in a proper environment
