Just make the story completely different, like how Rare basically makes better versions of Nintendo games (see Banjo-Kazooie, Dinosaur Planet, Kameo). If you can't do that, embrace the fact it's a clone: Gameloft did that with Near Orbit Vanguard Alliance and it was pretty good.
