They haven't explained it, but imo there's two main reasons. First is they want to keep the Nikkes controllable and having no limiters makes that hard. The other big reason is they Central Government doesn't actually seem all that interested in winning the war. Sure they larp about it a lot, but they're using rapture tech to power the Ark, constantly undersupplying the Nikkes, and in the current day their main fighting force are a bunch of mass produced girls who will go schizo if you pair them up with their dopplegangers on accident and "commanders" that get like a month of training and have single digit success rates.
As far as I can tell, whoever is running the show on the human side wants a forever war.

Terrible story writing or planning.

We were told, by the story itself that whatever would happen, wouldn't happen unless somebody writing this never knew how radios work. But it's not about that, it's about how they done everything to make it believable as an excuse to sideline Nihilister.

There are three things

1. Nihilister's Unchain exposure could have been more believable to have resistance to the Queen's domination, like Cinderella, if the portable Atlas Device didn't work.
That was never brought up.

2. The portable Atlas Device prevents all communication.
The Queen still somehow established contact with Nihilister, subconsciously controlled her, tracked her, and just like that had her taken away within seconds. And whatever what was said from before was all a lie.

3. Nihilister could have contributed more and be the one to destroy the Queen's surrogate body, instead of Harran of all people. Let the war of nanomachines begin, and somehow do more destruction than some "13th Black Crusade" self sacrifice against the "Blackstone Fortress". It would have given Nihilister the perfect opportunity to try and steal Lilith's head away from the Queen.
It was already told in the 4 Beasts Arc that Nanomachines, which is Dark Matter, which is actually blood from the queen, which is all nanomachines, didn't touch any object with Unchain.

All of those options wouldn't make Nihilister the star of the story but it would give Nihilister's existence a meaning. So suicide is a better choice after all because you no longer have control of your life and destiny, is that what the writers were going for? What was the build up leading to that point for anyway? Even her having one of SKK's bullets is a mystery of itself of a story without a storyboard.

Or that Nihilister does not deserve clemency over the preplanned worse fate of other characters. Ether way it's all half baked cafeteria tier slop to further vilify a character that actually had a plan in the story.

Here's my basic understanding of the ending and a little bit of headcanon/theory:

I think the fact that Cinderella made her bleed scared her of the possibility of not being the apex. Remember, her body was dying.
