inquisitors have a lot of personal freedom, and even the imperium at large recognizes that sometimes it's OK to cooperate with a filthy xenos who is intelligent enough to do so when it comes to chaos and other mindless threats.
only the most hardline zealots would turn away a relatively friendly eldar.
the dark heresy tabletop game has the option to play as a xenos under a few conditions: you can be a sanctioned xenos pet of another player or NPC, you can pay an experience penalty, or you can forgo either and risk getting blasted by any imperial who woke up on the wrong side of the bed that day.
the 40k wargame proper has tournament rules for xeno and imperial players cooperating in large events.
