So do you think the "lost time" between chapters will ever be diagetically explained?
I can't think of a consistent rule. The big wrench in the gears is chapter 3. Kris is standing in front of the door of the Shelter, SOUL is still inside Kris. Kris possibly inputs something without us doing anything. The door opens. Cut to black.
At first I speculated maybe we always lose connection at 2 AM, but chapter 3 breaks that because ch3 is happening the same night that ch2 ended.
Ch3 also stops it from being a thing about us being away from Kris too long and thus losing connection, because again, we're inside Kris when we cut to black.
The only other explanation I can think of is that Gaster chooses when to end the chapter. This is made pretty reasonable by the end of ch4 since he talks to us then. But, in that case...
