I think Toby does the same thing we do, where, yes, technically all characters are genderless for the purpose of the story, but he kinda sees them as one sex or another and casually refers to them as that because he knows they're just fictional pixels and it doesn't matter

The only difference is that HE can't get away with it, since he's the author, whatever he says will be seen as law, so he has to maintain this adherence to canon no matter what he personally feels
People nowadays forget authors can also have sorta 'headcanons' about their own work that don't make them canon, it's possible

Two main ones yeah. There's some nuance, like you can have a normal route where you don't recruit enough darkners or a snowgrave route where you actually recruit anyone you could. And the dark crystal bosses are an option in both routes. Or as chapter 3 and 4 are demonstrating there's a shit load that doesn't change at all between the two routes.

You get theories about there being extra routes like getting the Twisted Sword but that's all speculation really.
