Undyne/Alphys wasn't fundamentally bad, it was just bad execution. Their only interactions happen offscreen and you're just informed about them, and the game is over before Undyne learns about the horrific experiments, and Alphys in general should have gotten addressed more over them than she did. If Alphys had been introduced around Snowdin and it had been built up and then shown the plot twist (and probably Toby hadn't added the Undyne date for Frisk to bait the fuck out of everyone) that whole romance would probably have been perfectly fine.

All the chapters change on repeat playthroughs, if only to insert cutscene skips.
