So, Susie accidentally almost surmises that the Knight is Asgore since he's the only one who meets all three criteria for getting access to the shelter codes. We know for several meta reasons the Knight isn't Asgore, but why would Toby write it that way? If Asgore's going to be the boss of Chapter 5, then perhaps the chapter ends with him spilling the beans on everything going on behind the scenes and helping the heroes out, which could mean giving us the codes for the shelter, allowing that to be the location for Chapter 6, mirroring Undertale's finale progression (church > Asgore > underground lab > final boss).

This makes me wonder if the Knight really did kidnap Undyne for her code since it's unlikely anyone else knew it or had a way to acquire it. That would explain why Kris had to do so much setup for Chapter 3: the Knight really did need Undyne. It's a little farfetched that everything in the plan could've played out so perfectly, but Carol (and/or the Knight if they're separate people) could have pulled some strings behind the scenes to help guide things that way. Kris may have even been trying to get Undyne captured in the first two chapters since you can mention the Dark Worlds to her both times, like Kris really wants to tell her about them, but she isn't interested in checking them out.

This doesn't explain Chapter 4, though. Why was going to the church that night so important? The only thing that came out of it was that Susie learned the prophecy (probably incorrectly).

From our perspective we assume this is pointing toward Asgore (which is true), but more generally it implicates the entire Dreemurr + Holiday family in the conspiracy. Susie doesn't realize this because she doesn't know Asgore was the Chief of Police, and she's mistakenly assuming that the Delta Rune = Church when it actually means the Dreemurrs, in the same way that the Pine Tree = The Holidays.
There's a lot of different ways this could have played out (was the lock already on the door and Dess and Kris stole the codes from their parents to explore? was the lock not installed until after Dess disappeared, and so maybe the police code was always Undyne's?) but I think either way the current situation is that Asgore somehow found out the other two codes and told Carol, who now has personal access to the Shelter and is trying to get rid of the other people who know the codes so they don't get leaked to (You).
I don't think kidnapping Undyne was strictly necessary, since anyone who wants to get in needs all three codes and denying them just one keeps them out, but I think Kris set Undyne up to be taken to keep Toriel out of harm's way. The Knight (who is Dess) was also in on this and let Kris and Tenna stall for as long as they could to wait for Undyne to show up so they could take her instead of Toriel.
The Church fountain was just another setup to kidnap Toriel, but she cancelled choir practice because of the rain, so it was basically a waste of time. The Knight and Kris both know Toriel isn't there, so they have no objective and they didn't really want to take her anyway. The Knight is just having fun toying with them and testing them, culminating in summoning a single Titan to see if they can take it down.

But that doesn't make sense. If Undyne is the only one who knows the cop code, then they've already succeeded and there was no reason to snag Toriel at church. If Asgore also knows the cop code, then Carol could've already had him kidnapped since he was alone at her house, and apparently is often. With the cop code out of the way, no other codes need to be worried about.
