The existence of the weird route doesn't mean everyone in the world's gotta beat you down for it.
You're not necessarily a bad person for hurting Noelle, but you are certainly gunna have to stop and think about it. Maybe you actually liked it, maybe you think it's how you save the world, maybe you think it's the best thing for Kris. Your motivations, how you interpret the story, that matters more to him than if you picked the best thing.
He's not gunna judge ya' for making a mistake, after all. In fact, if you don't make any mistakes-- how are you going to grow as a person?
The terrible things you've done so far are meant to build the stakes, to give you that payoff of finally saving the world and have the kids be happy when you turn back to the right path. Or, to give you the catharsis you deserve at the end when everything is ruined by your actions. So enjoy the ride, but think about what you're doing. If you know it's a mistake, don't do it. If you don't know, why not face it head-on? You've got plenty of time, after all.
