I wouldn't say it's trying to "invalidate the good feelings" of roleplaying and being part of a game world. Despite what retards on /v/ have parroted for 10 years, Toby Fox does not think you are a bad person for playing a video game, especially not the one he sold you. It is supposed to make you feel self-conscious about playing the game, to make you aware of the separation between yourself and the character you're playing as in a way that's even meant to be uncomfortable sometimes. But "you" are not any less part of the story and the world, and even though the situation is complicated and hard for even you to understand, your connection to the world and the changes you bring to it will be (can be, depending on your choices) a good thing. You were, and you are, necessary to bring this story together and create a new future. They can't do it without you.

Toby is great at writing "good" characters like funny comic reliefs or monsters with heart of gold or old mentors but he suck at making actual evil and disturbing villains. Flowey was the best he got and he just felt like some mean brat at schoolyard.
