Marines were never going to rule the Imperium at all. Emperor never promised this at all.
Ever since Imperium was founded most of its govermental and bureocratic elements were handled by regular humans, like Senatorum Imperialis which already existed when the Unification Wars ended on Terra.
Same goes for the Adeptus Administratum which was founded by Malcador himself.

None of these things were never hidden at all. Abaddon is genuinely just a clueless, un-observant half-wit. And is now just making it the entire galaxy's problem because he is an idiot.
