I feel like this is significant (somehow), but I can't quite put my finger on why.

If Carol (the mastermind) actually wants Toriel captured and hasn't just been using her as bait, then having The Knight wait for her to show up for choir practice at the Church makes sense. Toriel fails to show up because of the rain, but we know from the last Chapter that The Knight is not particularly eager to capture her anyway, and is happy to just fight with the Heroes and keep them busy (they're obligated to "duel" according to the Prophecy).
If Alvin was keeping the Delta Rune code, he's probably already been kidnapped like Undyne and we won't find out until Chapter 5. The Church being wrecked at the end of the Chapter could have been signs of a struggle when The Knight physically came and took Alvin away in the Light World. If Alvin had the code and is at least somewhat aware about the Dark Worlds and that he might be in danger, that would explain why he was keeping Gerson's remains in his desk. The first fountain in the Church entrance, which brought Gerson to life and is inexplicably depicted as more thin than any of the other fountains we've seen, might have been created by Alvin in an attempt to defend himself against The Knight (or summon Gerson to aid the Heroes).
In this scenario The Knight sticks around in the Church for similar reasons: their objective has already been accomplished, and now they can distract the Heroes from what's really going on, waste their time, and test their strength for the future.

In Undertale, Gerson is at least as old as Asgore (centuries old, before the war) but isn't immortal/unaging because he's not a Boss Monster
Gerson and Toriel and Asgore probably aren't hundreds of years old in Deltarune. In Deltarune's more mundane setting a very old monster like Gerson would have just died of old age.

I think it's likely. The Church is the closest building in town to The Shelter. Undyne being kidnapped first means there won't be any effective police response to more people disappearing.
Dess ran in and grabbed him in broad daylight (or, rain). She could have been ordered to make the move when Carol got the call about Susie finding the guitar (when talking on the phone earlier the plan was "church... tonight..." which makes it seem like things might have been expedited, but the plan was always to target the church). The Dark Fountain(s) were made and she waited for Kris to bring Susie there.
Alvin making the Fountain in the entrance gives some plausible explanation as to why that fountain was different (he's an old man and deeply unsure of himself, so he has less Determination than The Knight/Kris/Susie) and is the best explanation for how Gerson was resurrected, which Ralsei claims can only happen in very specific circumstances. (It's plausible that The Knight (Dess) also had a significant connection to Gerson, he was her teacher and probably a mentor to her too, but that's more of a stretch than the fountain just being made by his own son).

It's also possible that Alvin is in on the conspiracy in some way, like Asgore, and could have even been the one hiding in the back room the whole time, but that seems unlikely. I don't think Kris would directly ask Alvin about The Shelter in that case, and whether Alvin is in on it or not he's still a loose end to be tied up.

I always thought Dess was the second best Knight suspect after Kris, but only because of the Asriel/Flowey parallels (child of the local ruler, gone in a tragic way, missed by everyone, came back as an evil husk through questionable science/magic (last part isn't overtly confirmed so far)) and because the initial set up for her was so vague she could be anything in the story.

Most of the evidence in favor of Dess knight comes down to people misinterpreting sprites, not reading dialogue, and misunderstanding the story that Toby is trying to tell. The whole bat that transforms into a sword thing is retarded because bats don't have sharp tips, they're blunted. The knight's blade is based off a bronze era sword. They lack guards and are designed to deliver powerful slashes. The shape shifting is another thing that makes it really hard to believe that it's Dess. How in the hell is some lightner supposed to do that WITHOUT resorting to stupid fancannon like "the darkness corrupted her"? If Dess was the knight, why would there need the sacrifices, why wouldn't she visit and comfort Noelle, why would she put herself in so much danger, why would she attack and almost kill one of her best friends?

Dess is not the not but someone that the knight is working towards helping. That's the only way the story could make sense with the info we know right now.

Second layer is what's going on with the darkness, why the fountains are being opened, why Titans are being summoned, why someone is trying to make the Roaring a thing, and everything else to do with the Prophecy. Papyrus kept trying to interrupt you with puzzles even tho Frisk(thankfully) wasn't having none of it

I think most of the dark fountains are opened by the adults, not the knight. Toriel opened the school dark world, which is why King is an evil tyrant. Asgore opened the library dark world which is why Queen is a wine drinking fun-haver. Alvin opened the first church which explains Gerson and the focus on the prophecy.
