So what happened to Kris's original soul?
It definitely seems like Toriel knows that Kris keeps the soul in the cage. It seems he takes it out before sleep. I would think his original soul somehow got damaged or destroyed, and they found a new soul for him because he can't stay alive without one, but always having a different soul in his body would harm him, so he takes it out before bed. It could be connected to whatever happened to Dess.
