The permanent upgrades are for either your cards or umas, your cards give more bonuses and can appear more in desirable training slots (However there is an uncap restriction that needs you to pull for that card in the gacha to level up further until max level)

Then there's an uncap mechanic similar to cards, that need dupes in order to boost her starting stats, however you have a F2P option for this one.
